Fox William Mulder è un singolare agente dell'FBI: lavora in un settore chiamato appunto X-Files, un archivio dove vengono catalogati e raccolti tutti i casi ritenuti inspiegabili. Mulder deriva la sua ossessione dal traumatico rapimento della sorella, avvenuto a causa degli alieni, quando l'agente aveva l'età di 12 anni.
Le indagini dei due protagonisti, Mulder e Scully, riguardano molti temi classici della fantascienza e dell'horror (creature leggendarie, percezioni extrasensoriali, intelligenza artificiale, viaggi nel tempo, leggende metropolitane ecc.) ma seguono contemporaneamente l'evoluzione di un grande complotto riguardante gli alieni.
Molte delle trame degli episodi di X-Files prendono spunto da fenomeni o testimonianze realmente presi in esame da alcuni enti governativi degli Stati Uniti, come ad esempio quelli riguardanti casi di mutilazione del bestiame, di autocombustione umana, fantasmi, attraverso l'ottica della sottocultura americana che vede facilmente in questi fenomeni l'ombra di complotti militari, governi ombra ed extraterrestri.
